Default Potty training and whinning

I just brought home an 11 week old beagle. She is very smart but her potty training is not going so smooth. I understand that she is still a puppy and that she is use to living outside where she can go wherever. I work nights and my boyfriend works days so someone is always at the apartment with her. I take her out when I get home and she finishes her breakfast around 7am. My boyfriend, Adam takes her out on his lunch and after her lunch around 1230. Then I feed her supper around 645pm and take her out before I leave for work. She still has enough pee or poo in her to at least go once when I am sleeping during the day. I also take her out when I come home for my lunch at midnight. She has a pee pad in her crate and she will occasionally use it when she has to but she seems to like the carpet. I really don't want my apartment smelling like pee all the time.

Another issue I am having is her crying and whinning for no reason. When I put her in her crate so I can go to sleep for a few hours during the day she has a fit and will not stop till I acknowledge her. I went and bought an ultrasonic collar for her put she barks at it and cries even louder, plus it annoys me too. What else can I do about her cries?
